I understand that reducing the Advanced Settings Epsilon value to .0001, from .00001, can help reduce artifacts when previewing.
Does it also effect things such as the Clamp Values and the main render?

No. The epsilon is mostly used in ray-triangle intersection tests.

If it effects the main render, then I'll play safe and leave it at default. (It does say 'Advanced' settings and I'm definitely not an advanced user! )

If you only need to change it because of the ortho viewport render, I would indeed leave it at the default.
But if you notice self-intersection artifacts in perspective mode, you should change it.
This setting can get you in unexpected ways, for example it can make SSS look completely wrong when min. epsilon is set too high.
